I saw one theory was because she saw him as a threat from her gaining more power when they grow up. Like in the first game, there was that woman that seemed to control what was going on the ship. The theory said that she was like Six and Mono who are children with powers that have caused the world to be the way it is which is why they are labeled as little nightmares.
